Its a straight 6. It starts it just has no topend power. It crawls up hills but it over heats real bad too. It sounds like it has an air leak when you drive it. Shifts fine. Starts right up. I was flushing the radiator it had a lot of rust and I had to change out the hoses they were clogged badly. Any ideas on what is actually wrong with this jeep would be greatly appreciated.

It sounds like it's been badly neglected. I'd do a complete system flush with chemicals followed by replacing all the hoses you haven't already, new thermostat, & rad cap. When doing the flush, pull the block water jacket plugs and get that stuff out. Plugs,wires, and cap&rotor need to be replaced as well. Next is the throttle body cleaned, fuel injectors cleaned or at least a good fuel system cleaner in the tank. Change the fuel filter. How bad does the oil look? How many miles on it? Does it burn oil? If not, it's savable. The noise is probably a vacuum leak somewhere. Check all the vacuum hoses for cracks or being broken off.
