Model: Cherokee (XJ)

A few months ago was having some problems starting my 1998 jeep xj (long crank) before start up. Checked fuel pressure and sure enough no pressure at the fuel rail. I dropped the tank removed the fuel pump and found the filter just floating around in the tank. Went to the parts store and and bought a new fuel pump. And here lies my question/problem a stock Cherokee fuel pump has a mail connector that should connect to the female wire harness coming from the jeep it self. However the harness coming from the jeep the plug is female?!? Two female connectors. After many hrs of research and cross checking part numbers, seems as though the fuel pump that I needed with the male connector was made for the same year grand cherokee?!! The grand Cherokee fuel pump worked correctally for about a month but now pump is starting the whine and the long cranks have returned.... what happened here? The only thing I can think of maybe the previous owner had changed the wiring from the jeep. Or I could be missing somthing very obvious... what do you guys think?
