Default Camshaft Position Sensor out of alignment?

I replaced my CPS due to stalling,hard starting etc. and Code PO340. I noticed the holes do not match up (it is about 3/8" off. See pic of mine and one i found with a toothpick in it. The manual says to "position the engine with the number one cylinder at TDC and install the appropriate size algment pin through the hole". How do i go about getting this to align up and will it fix the problem. Also does the alignment pin stay in there? Thanks
