Alarm remote not working!

Hey everyone,
I'm having trouble with my jeeps alarm. It's a JTI 2 and this is the first problems I've ever had with it.
Long story short, it sat for along time and the car battery died(possible problem #1?)
When the battery did have a little juice, someone stole the radio and blew the dome light fuse, both of which have been replaced and are working properly. It was in valet mode when this happened. (possible cause #2)
It will arm itself with the timer but I cannot arm or disarm with the remote. It has a new battery and I tested the IR at autozone and that works. All the fuses under the dash are good. What should I do next?

Double check the alarm fuses under the dash. Its a remote possibilty that the brain was damaged causing malfunction. It also may just need to be reprogrammed.
If you have the installtion manual you do it yourself. Programming procedure varies by each manufacturer, but its generally a key on/off sequence followed by valet switch inputs that are confirmed by siren/horn chirps. Search the web for your model number alarms manual. If not maybe an install shop would know.

Damn, I have no idea where the manual would be and the manufacturer wants $25 for a new one. Hopefully it's laying around here somewhere.
