99 4.0 5 speed into 01 4.0 auto

99 4.0 5 speed into 01 4.0 auto
I picked up a 99 2 door 4.0 5 speed with a 231 that runs but the body is shot. I also picked up a 2001 4 door 4.0 automatic with a 231. I want to put the 4.0 5 speed into the 2001 and get rid of the automatic. I've heard some people say I will just need to swap computers while others have said I need year specific computers. The 2001 is missing the engine and has a few accessories in the trunk. The 99 is complete minus a lot of the body and frame.
Any ideas on what I'm getting myself into? Advice or previous experience with something like this.
