I'm looking at doing the same thing to my 2001.
You will need the following from what I have read.
Trans. (I plan to go with an AX15.)
Fly wheel.
Clutch with pressure plate.
Pilot bearing.
Throw out bearing.
Slave cylinder. (I plan to go with external slave.)
Shifter.
Trans cross member.
Trans mount.
Computer from 5-speed XJ.
Transfer case.
Front drive shaft.
Rear drive shaft.
Transfer case linkage.
Peddle box. (Clutch and brake peddle assembly.)
Clutch master cylinder.
Clutch line.
That's all I can think of right now.
My XJ is a 2001. I have a line on a 99 XJ 5-speed 4x4. I'm not sure if that will work or not. But I may try it any way. I think I am going to have problems do to my 01 being a coil pack engine like yours, and the 99 be a distributor engine. So I may need to convert to the dizzy system, or find a computer from a 00-01. Likely I will need to a computer from the 00-01 but every thing ells should work.
Make sure your donor is a 4x4. The trans is NOT the same in a 4x2 and will NOT work.
Also the trans/ T case from a TJ will clock the case in to your floor. Buddy of mine found that out the hard way. So stay away from that trans and T case unless you wont to spend cash in a clocking ring.

It's helps a lot. That actually takes a big strain off of my motor turning in my head(my brain). But I still have two other concerns. 00 ad 01 have the coil pack as mentioned. Will the old computers with the ax-15 (99 an older with distributer) work with my 00 witch has a coil pack??? And what years am I limited to using when coming to the computers??? (If they all work with the coil pack 4.0)
And another thing, If I have to use a 5 speed comp out of a 00-01, Will that work with the ax-15 that are 99 and older?
