Default Taking doors off?

I have a 93 2 door and was wondering if making my doors so that I can easily take them off is a good idea, will they line up right when I put the doors back on. exspecially since 2 doors doors are bigger.

Thanks

I have a four door and I modified the front where I just slide them up from the top. They line up great.
