Could be a bolt some yahoo dropped in there years ago and is rolling around.A friend of mine bought a 2 year old car that had a odd rattle sound inside the drivers door.So i took the door panel off and the plastic which looked like its never been touched,I feel around inside the bottom of the door and find 2 small bolts that probably been there since the car was made.
You would not believe what sometimes goes on at those assembly plants.
I remember one guy who got caught red handed and fired on the spot for dropping bolts down the doors in every police car coming down the assembly line. It happens.
OP, hope you get the rattle figured out, i also have similar thumps/rattles in that area and other places.
Once i installed my flow master muffler half of them went away! LOL

The stud that the nut for the liftgate handle screws onto is loose in mine and it rattles like crazy. Tried to remove it once but the whole thing turns.
