For the muffler I would say go with flowmaster, as far as what series it depends on how loud you want your rig. For an header I went with a pacesetter which hasn't been bad but I'm sure there's better headers out there for the later cherokees. And as far as cats go I don't.

My opinion is stock header, custom 2.5" downpipe into a highflow cat, then 2.5" into whatever muffler you choose. I say stock header because aftermarkets still may crack and what not, not only that but 200+ dollars for a header can litteraly build your exhaust.
I'm using my stock header for 2 reasons, 1 I didn't think there was a large improvement when I had a Thorley header on mine, and it actually felt like I lost a little down low in the cruising rpm's..(1800-3000rpm) and 2 it cracked after about 18 months of use. Thorley is a great brand to, everyone told me buy good or it'll crack so I did and it cracked..Its just one of the jeep things lol.
I did a Thorley header, highflow cat 2.5" custom downpipe, 2.5" in a 40 series dumped in front of the axle. I will say I felt a little power up top with the header but it was nothing to write home about. And I don't spend my time after 4000+ rpm very often. Money can be spent better on something you can actually feel. I will also say since I went back to the stock header, my jeep feels a little punchier down low, feels faster off the line but I can feel a slight difference around 3800rpm where the aftermarket header pulled better. I am getting the same mileage in town and maybe 1mpg worse on the higherway since I've switched, but 1mpg could be because my tires are low or maybe I had a head wind. Needless to say I wasn't happy with the outcome, wish it would of made a bigger difference or that I spent my money else where.
I say keep your stocker and do the full exhaust, and save the extra for something that you'll actually feel like gearing!!! Or possibly a cam, or better intake, something like that?
