Repared Transmission: less power ... why?

WJ 2002, 4x4, 4.7L, Quadra Track II
Major Trasmition repair had to be done
Just after leaving the specialist shop, I did the test drive... Indeed, softer gear changes... yet, the torque didn't feel the same. I took it to the highway... Noticed a more sustained 1,500, 1,600 rpms... between 80 and 100 kms/hr ... which was good (maybe better mpg) But I still felt a bit less power... For example, it took more time to change to a lower gear, when I pressed the accelerator. Before, changes were done faster, and power felt stronger. Going road up... didn't feel as before... bottom line: on highway, and changing gears, I feel less torque/power; its not a huge loss... yet, after driving this WJ for the last 4 years, indeed I can feel a difference.
The specialist mentioned they replaced several components with new Mopar and BorgWarner parts, ATF 4 oil, new turbine, new oil pump ...
What could be the cause? for those of you that have repaired your gearbox, have you felt differences?
Before transmission repair, I used to take the WJ to a Midas shop to normal maintenance (spark plugs, air filter, motor oil changes)... the very basics; they never touched the computer. Even with the normal maintenance, from time to time (very random), at low rpms and in stop, I felt the motor like not doing very good combustion, and vibrating abnormally; if I pressed the accelerator a bit, that fixed the problem. Like if it needed air or gas for combustion.
After the tranny repair, this situation is not present any more. Motor works very smooth... yet as I said, the power is not the same (a bit less, specially felt in high way, way up).
The transmission specialist told me they did follow Chryslers transmission learning procedure. In that kind of "intervention" in the computer, something could have been altered or changed as well, in combustion parameters?

if you just got it back today....drive it a few days/weeks....the transmission adaptives were reset and the transmission computer needs to relearn your driving habits, also must people tend to be "over sensitive" to how their vehicle feels and drives after any major repair...so I say give it a good drive and log a few clicks on the clock before calling the thing wonky and out of order.......js
