Default GrCherokee Shifting Engine problem. help?

I just had the motor replaced in my Jeep and it had a few problems with it. like metal in the valves from my last motor. i cleaned that out and it starts and runs fine now. but the PROBLEM NOW is
Every time i start it and try to put it in Reverse it dies out (When it dies it it wont start for a while like its flooded, same with 1,2 gear. also wont go into Drive. and When i Got going down the road. it was craving power and wouldnt do anything when i gave it more gas and was running a lil rough. (shaking, bogging down, backfire every now and then.
Does anybody have some suggestions i could try or check with my Jeep?
Thanks

How long did it sit until the engine was replaced and you started driving it again? Maybe the gas went bad?
Were the new & old engines the same years? Did you use the sensors from the old engine?
