Well it was a red wire with a yellow stripe
And it when into one of the connectors above and to the right of the PCM

The wire that got 'attached' was for an after market alarm system

My guess is that it sending some bad signal or something but I took out the wire and just connected the R/Y wire back together

But there were a few loose wire connected to the PCM and I just pushed them back in and taped them to each other to keep them from backing our any time soon

Running 98 octane isn't going to be any better for your engine then 87, it could actually be worse.

Default Update On my GC

So I installed my new motor and still had the PCM issue. Went and cut off a connector at pull-a-part. And still have the issue. Now it runs only if the connector(far right when looking at it from standing in front of the vehicle) is pushed in and angled up. Had a shop take a look and they strongly recommended replacing the PCM entirely. Owner had a few GCs and had this problem before. I remember reading a thread in here before where someone ordered a PCM from a company in Florida and had a really bad experience. Shop owner recommended a shop that is based in Florida and I wanna make sure it's not the same one.... I've already dropped $2500+ in this thing and can't afford to have the run around now...

I think John (OverlandXJ:https://www.cherokeeforum.com/members/overlandxj-663/) is the one that wrote about the PCM issues you're talking about. Send him a PM, maybe he can help you out.
Hope you get it straightened out soon.

Default Too late.

Had to make a decision. So with a little help from the Bank of Dad. I will be have a remanned PCM installed by the dealer. However I'm hoping that this solves the two new codes that are being thrown now. 2nd O2 sensor (rear) high voltage code and ignition coil code. I replaced ignition coil not even a week before pulling engine. Is it possible to damage the coil from the vehicle shutting off like this?
