What kind of Tranny? Automatic,Standard ? Sometimes a noise that is coming from someplace else gets transmitted through parts that come through the floorboard. Such as the shifter if its a standard or 4x4 with transfer case.
I have a 04 GC and the front drive shaft was making a clicking until I replaced it. I could FEEL it through my 4x4 selector.

A zip would do it . Ha Ha All kidding aside. If you cannot see anything that is rubbing or bumping something that is moving (like the front drive shaft) then you can always get out your floor jack and jack stands. If you get all 4 wheels off the ground and then have a helper engage your drivetrain ,you should be able to hear and locate every sound (except road noise) that your jeep is making.
Good luck
