Are drive train parts compatible on the 1997 thru 2001 XJ's? Specifically the rear differentials, provided the ratios are the same. Same mounts, etc.?

Yep. The rear axles will bolt up just fine. Jeeps with auto trans will be 3.55 and manual will be 3.07. Jeeps with 8.25 rear axles will not have abs, jeeps with D35s, will have abs. In the 1997-2001 models.
The front axle becomes a low pinion dana 30 in 2000+ xjs.

- 97-99 high-pinion Dana 30
- 97-99 with AW4 front drive shaft
- 97-99 with AX-15 front drive shaft
- 00-01 low-pinion Dana 30
- 00-01 with AW4 front drive shaft
- 00-01 with AW4 front drive shaft
- 97-01 Dana 35 with ABS
- 97-01 Dana 35 without ABS
- 97-01 Chrysler 8.25
- 97-01 with AW4 & D35 rear drive shaft
- 97-01 with AW4 & C8.25 rear drive shaft
- 97-01 with AX-15 or NV-3550 & D35 rear drive shaft
- 97-01 with AX-15 or NV-3550 & C8.25 rear drive shaft
- 97-01 NP231
- 97-01 NP242
- 97-01 AX-15 (97-99)
- 97-01 NV-3550 (00-01)
- 97-99 AW4
- 00-01 AW4
Note that 97-99 and 00-01 front driveshafts may interchange between low and high pinion D30s if your suspension is in 'correct' shape. Officially they're different lengths.
The automatic and manual transmissions are different lengths, as are the rear axles, which impacts driveshaft length. The NV3550 and AX-15 are 0.1" different lol
