Would a 2001 aw4 work with my 90 cherokee?? or are the shafts different?

it should bolt right in IIRC but it wont work. the 00-01 trannies are controlled by the ECU and the older ones utilize a separate TCU. im sure you can get it to work and wire up an older (92-99) TCU though, its a very simple transmission.
