Swapping engine and gearbox in an 2.5

Swapping engine and gearbox in an 2.5
So, I have a 98 2.5, wich I want more power in.
Gonna swap in a 4.0 engine, got a parts truck ready.
Here's the question: I have a manual gearbox now, and was hoping to get an AX-15 to mate up with the 4.0. The donor is auto. Can I swap in a manual gearbox on the new engine without too much trouble? How about the ECU? Do I need one from a 4.0 manual XJ?
4.0 engines are hard to find in an 97+ xj here, and even harder with manual. The prices on these cars are pretty high here, that's why I want to swap the engine instead of buying a new Jeep...
