Well when i was going on the trail through this crazy water about 5-7ft i powered through it and about half way through i lost power like the truck staled for about 2 sec then went back to normal. You would change the fluid in your axle because there's a good chance that there is water in them now. Gears do not agree with water.
Get some seafoam from the parts store and put is in your gas tank. It will extract any water from your fuel system.
Or you could just sell it and buy a new one...

Seafoam will make it smoke like crazy but will extract the water from your fuel. That will keep it from seizing later down the road. Oil and water don't mix well. Transfer case is pretty well sealed and unless the breather was under water I think you will be Ok there, but if you do decide to change it too, the thing to remember is Dextron III or IV.

my axles are re-routed into the frame, is that a stock thing? or did the previous owner do it? it was bought lifted. Also do i need breathers for my t-case and manual trans??
As for the problem you had, i had a similar problem going through big mud puddles. But i have a snorkel. I would drive in in 4low in 2nd gear and like it would jsut about die it seemed, it eventually crawled out but i think it was h2o in my damn cap & rotor

Seafoam is awesome BTW. I put half the bottle in the gas tank, and half the bottle throw the brake booster vac line. Thats what makes it smoke, you want it sucked directly into the intake manifold to clean the carbon deposits and whatnot. I love the stuff.
