Check and recheck you firing order. Are you sure you're running the correct plugs with the proper gap?
I had a similar issue, wound up being my injectors. After you're certain your firing order is correct. Start the jeep and let it idle. Start pulling your injector plugs one at a time. Listen for the idle to change, then plug it back in. If you pull and injector plug and nothing changes then you may have found the culprit.
I cleaned all the electrical plugs on my injectors and my misfire went away.

Just to shed a little light on why we're asking you more about your Jeep, there are 5 different motors that come in the XJ; 2.1 litre turbo diesel L4, 2.5 litre turbo diesel L4, a 2.5 litre gas L4, a 2.8 litre V6, and a 4.0 litre L6. There were also 6 different fuel-delivery systems (1 had a few variants); carbureted, Renix TBI, Chevrolet LR2, Renault J8S, Chrysler MPI, and VM Motori. The Chrysler MPI had OBDI and OBDII systems, and in the final couple of years of the OBDII system, they switched from a traditional distributor, coil, and plugs to a coil rail.
So you see, we're not trying to be difficult... we just need to know what you have so we know what to tell you.
