Ok so I spent all last weekend pulling two trannies and reinstalling the aw4 in my 88 cherokee.. I bolted the auto back up but didn't get to the torque converter yet.. I did not take out the pilot bearing of the ba 10 manual.. will I be able to finish the auto install or will I have to pull it back out and remove the pilot bearing???? :-/

Shouldn't be a problem. Nowadays manufacturers don't routinely drill crankshafts unless there is the likelihood that they will be needed for a manual transmission application.
Your bushed crank is now the equivalent of an undrilled crank.
Also no need to worry that the bushing will fall out. They are in tight.

So I don't need to take out the pilot bearing from the previous ba 10 manual to bolt up an aw4 trans and torque converter? It will fit with it still in there? (Sorry for the repitition but I just want to make sure)

The pilot bushing sits flush in it's hole without protruding beyond, correct or incorrect?
The flexplate is bolted to the crank flange, yes or no?
The torque converter is bolted to the flexplate, yes or no?
The transmission is installed, yes or no?
Does the torque converter protrude into the pilot hole?
Your concern is if the input shaft on the transmission will hit the bushing that remains in the crank, yes or no?
I've never had this happen with other engine-transmission swap/installation but I haven't done this particular swap from manual to AW4.
You say this is a reinstall? You are mating the original tranny to it's original motor?
Not exactly sure what you have done. Tried a swap to manual and changed your mind so now swapping back?
Measure the critical lengths and diameters and compare. (input shaft lengths and diameters and bell housing depths.)
The manual input shaft should be longer than the one on the automatic if I remember correctly.
Sorry, my brain is tired and coherency is fading.

sorry that I wasn't more clear. I have two 88 cherokees. The donor had an auto while my project had the peugeot 5 speed. I dropped the 5 speed out, dropped the auto out, swapped the ring gear and flex plate, and reinstalled the auto into the one that previously had the peugeot. Everything bolted up nicely so far- I still have to bolt up the torque converter... it seems so far that it was successful but I have read some other swaps. That went from manual to auto and they said to remove pilot bearing.. so now I am not sure..
