major issues have arisen on my jeep HELP please

Unhappy major issues have arisen on my jeep HELP please

So my jeep has went from driving perfect for 6 months to in a matter of two weeks turning into a catastrophe (somewhat my fault). First issue my jeep was running for close to 40minutes sitting in a line to get valet service (the valet guys were horrified seeing a jeep covered in mud and a guy come out in ACUs come through the line) when i finally got to the front of the line the jeep just shut itself off, so i had to push it through to park. The temperature gauge was directly in the middle like it was supposed to be, but the hood was very hot compared to normal. The next morning I went out to it it started right up and drove it home and had no issues for almost two weeks (there were periods where after driving i would let it idle for like 20-30mintues in the same spot thinking maybe that was the issue but nothing happened). So i figured it was a freak thing that happened once since couldn't replicate it. Now heres where the real bad headache comes along. I went offroading with a buddy on for labor day which i had alot of fun that got cut short. Long story short i went through alot of deep puddles or whats deep for my jeep my 31's were almost completely underwater on most of them. My jeep started running really rough so we left the woods and found a parking lot. My friend pulled out my air filter which was wet and the bottom of the air box had some water in it. After like 5-10minutes it cleaned itself up and was running better, just had higher RPMs which friend said is normal for driving without an air filter. It was shifting fine going through lights from dead stops to about 55-60mph. Then we hit a lot of traffic about 30minutes later my jeep decided to just sputter and die in the middle of the road so my friend pulled in front of me hooked up two tow ropes and dragged my jeep to the gas station about 1/4 mile up the road. We got there and the PCM (what he referred to it as)under the hood which a bunch of things are connected to was hot to the point where you couldn't touch it. We left hood open and he went with my friend to go get the vehicle we left in beginning of trails cause the puddles were to deep for other friends stock jeep, when he got back about an hour later the PCM was warm to touch and the jeep immediately started up, i thought my troubles were over but oh how was i wrong. Pulled out of gas station to an open road and my transmission decided it wouldn't want to shift (its an automatic unfortunately). It stays in first until you get it to about 5k in RPMs let go of gas then press it again and it goes into second gear. i wasnt able to get it our of second gear and when got to about 45mph it would be around 3k RPMs. i tried to get it into third the same way i got it into second but it wasnt working. so we figured it was from pieces getting soaked from the puddles and that maybe it just needed to dry out for 2-3days. i drove my other vehicle around. Friday before work i started it up and it was giving same problem shifting down my street so i brought it back home and parked it. i went away for the weekend today after work i went to it started up still the same problems so i took the code reader to it and it came up with 4 codes, p0123, p0320, p121, p0740 i cleared them. drove the jeep around block which was painful with it not shifting came back home reread the codes and 3 came back p0123, p0320, and p121. Can anyone give me an idea where the hell to start on all of this and what is going on with the transmission? I really would like to be able to get it back to driving normal. And a snorkel is next on my list of upgrades now after i get it back to running normal.

heres the short and sweet to the point.
The PCM under the hood which a bunch of things are connected to was hot to the point where you couldn't touch it. I took the code reader to it and it came up with 4 codes, p0123, p0320, p121, p0740 i cleared them. drove the jeep around block which was painful with it not shifting came back home reread the codes and 3 came back p0123, p0320, and p121. Can anyone give me an idea where the hell to start on all of this and what is going on with the transmission? Is there any way to keep the PCM cool?

Sorry I'm used to volkswagen forums where they want the full background on the information or they wont help you

If the TPS is FUBAR it will cause transmission issues. As far as PCM being hot to the touch, don't touch it.
