As DJB stated, it should be really easy to check the hoses to see if they are both HOT going in, and coming out of the heater core.

It is possible that you have air trapped in the system, since you just replaced the water pump.
Make sure the coolant level is FULL.

Sometimes it takes a few days of hot/cold cycling to get all the trapped air out of the system.
I'm thinking if the system is maintained and fluid is kept at the right level in the overflow reservoir then air in the system is not an option. The lower hose is the supply hose and the upper one is the return hose. So the water is being forced into the bottom of the core and air should be pushed up and out at all times and released through the rad cap and into the reservoir.

FWIW, the Factory changed the direction of coolant flow into/out of the heater core on '97 up XJs. '97 up XJs, coolant enters the heater core thru the top (larger) nipple and exits the heater core thru the bottom (smaller) nipple.

I got my heat to work! It was the heater core and it took some aggressive flushing to clear it. I used a garden hose the first time and water flowed through, it just wasnt enough pressure to clear the block.
