Yes they need to be replaced and I would install new factory made battery cables with the grounds cleaned to bare metal.
Those cables like Mark said a real POS.

Just to get my car going in the short run, I cleaned the terminal and cable holder with steel wool and sprayed it down with some battery cleaner/corrosion protection. Its back to normal now.
Going to order the supplies and change everything asap.
I'm starting to think the amp isn't the problem. I'm going to remove it anyways since I'm not a fan of the space it is taking up. Another issue I think could be a problem is that I have third party headlights from the look of things. The low beams don't seem to come on but the high beams seem to work well. There might be a issue with that as well.
Another interesting thing I found was that my drivers side carpet very wet this morning after the rain last night (I have a rubber mat over it so in theory it shouldn't be so wet). Maybe there is a leak from the system that messed up some wiring?

Got the subwoofer removed. Feels good to have gotten that space back!
Something interesting I noted while using a multimeter on my battery after removing the subwoofer... The battery idle voltage is about 12.6 and when the engine is running it increases to 13.8. While cranking however the voltage drops to like 9/10 before increasing however. Is that normal?

If you want to get the radio and speakers back to completely stock you might want to pick up an OEM stock radio off ebay or boneyard.
I upgraded my OEM radio that had cassette tape only to another OEM radio with both tape deck and CD player. Was around $50 off ebay, 100% plug 'n play swap.
Depending on how the PO installed the sub, amp and speaker wiring (and thats a big IF) and if your OEM radio connectors are still there it would make things a lot easier albeit with probably a lot of wire splicing.
Hopefully the PO channeled the amp's speaker output wires to the radio area, cut the OEM speaker wires, spliced the amp's speaker output wires to the OEM speaker wiring.
By the way, you don't need to remove all the sub's speaker I/O wiring if its gonna be a PITA. Just make sure each and every wire is NOT connected to anything at both of their ends.
As i said earlier, most OEM radios have stickers on them defining the speaker, power and ground wire color codes.
My old radio has the sticker if you need it.
Let us know if you have problems wiring up the speakers back to stock.
Your next step after you get those battery cable/clamps replaced back to stock is to pull the radio to see what you're gonna be dealing with.
