I got a replacement flexplate (Pioneer FRA 480), and the balance holes are in a different place than the original. Does this matter? Here is a photo. They are both rotated so the bolt holes and cps holes are in the same place.

 

This should be fine, my replacement was the same way. I read something about just different manufacturing quality and them having to balance it differently. The bigger thing to check is all your major dimensions, inner ring diameter, gear ring diameter, depth of the lip coming off the gear, overall depth. Others have noted manufacturing tolerances here that can cause issues that you will only find after reassembly.
