engine swap Question

Engine: 4.0 rebuilt w/ bored TB, banks header, upgraded ignition, 3 row rad, high flow h2o pump, 180* t-stat
so i found a 4.0 out of a 99' cherokee that was rolled and i want to rebuild it/ stroke it and put it in my 1998 Cherokee sport. i was looking at the engine and noticed that the fuel injectors and wiring harness are different then what i have. is this gonna cause an issue with the ECU and will the harnesses still match up? or am i gonna have to rewire my harness for the newer injectors? and what fuel injectors would i put in a 99'?.....i know there are several posts on here about it but im a lame newbie and got confused...

well i have the head from my 1998 still...and yeah but i read somewhere that the flow rates changed from 1998 to 1999 on the injectors, will that make a difference?

I didn't think they put the aluminum heads on that are prone to cracking until 2000?
