Yea sorry been really busy this weekend. Still waiting for the mechanic to get back with me. So I haven't had a chance to take a look at any of your suggestions. Someone asked if it is a stock manifold and it is. I think it is a lifter also, I wish I had time to further investigate it before bringing it to a shop but I had to drive 2 hours back home.
I doubt it is hitting the fan shroud because I would have thought I would have noticed it. Plus the sound was more audible towards the back of the engine bay. I wish I would have crawled under and listened to it but like I said I was strapped for time. The mechanic listened to it above the engine and below. So I have to assume it is louder underneath and that is why he wants to pull the pan.
I will keep you guys posted if he doesn't call me tomorrow I am gonna go over and check it out for myself. More then likely it is gonna be more then I can afford some I'm gonna try to drive it home and leave it for a bit. Maybe find a junker I can buy for cheap.

Got the jeep back from the shop today. Metal flakes were found in the filter so he said the engine is probably toast. He said he could still pull the pan and investigate further. I told him not to bother its probably going to cost more then the jeep is worth.
Planning to post a video tomorrow. And do some further investigation about where exactly the sound is coming from.

If the sound is that rapid (like a card in bike spokes) then it shouldn't be rod knock. I'm still leaning towards a bottomed out lifter, broken valve spring, etc. Something in the valve train.

So this is what it sounds like now. After getting it back I feel like it sounds worse then before, but then again I might just be imagining it. Sound is very audible above cylinders 4 & 5, but it is also very audible from bellow the oil pan.
Had to upload the video to youtube because it wasn't letting me directly upload it here.

Sounds like lifter or pushrod noise to me. I suspect if you pull the valve cover off the top and start poking around, you'll see the culprit pretty quickly.
Before you do that, though, stop by a Harbor Freight and pick up a mechanic's stethoscope for four whole dollars. If you poke it around along down the valve cover and head while the motor is running, you can get a pretty good idea of where the sound is originating so you know where to look when you pull off the valve cover. Plus it really makes you look like you know what the hell you're doing.
If the damage is limited to the head and hasn't caused crap to get into the cylinders and score the cylinder walls, you might be able to fix it fairly inexpensively. Assuming no block damage, worst case scenario would be that you just replace that 0331 with a $450 aftermarket head one Saturday afternoon and get your truck back on the road better than it was before.

I don't think that's a rod knock. A rod knock usually is heard at around 2000 RPM. Pull the valve cover off and look for a broken valve spring.
Issue with a broken valve spring is the valve slapping the piston. I agree that it sounds like it's coming from the top end but it's hard to tell from a video. Pull off the valve cover and check for broken springs. Sometimes they're hard to see, but try to twist each spring, the one that actually twists would be your culprit. Check for loose rocker arms as well. Could also be a collapsed lifter

that is definitely top end noise. it's a ticking, not a knocking.
i would do as mentioned and pull the cover and start feeling for loose parts.
you can try tightening the loose rockers and see if that fixes it, but i'm sure you will have to remove one (or two) and pull the push rod to see if it's bent or even if the lifter is stuck or valve spring broken.
but that's definitely where it's coming from.

Yea I'm planning to pull the valve cover off and start inspecting things. As of now the jeep will have to sit and wait till I get some time. Thank you everyone this has been very helpful. I will try to update it once I get a chance to pull the cover.
Quick question oil is dirty and was due for an oil change my thought is to wait till I fix the problem to change the oil. But would that cause more harm then just changing the oil now and trying to find the problem later. Also, I'm trying to run it as little as possible and have it parked now where I want to leave it. Would there be any problems just leaving it and not starting it for awhile before I get a chance to further look into it?

oil change now or later, doesn't matter.
you are only taking the rocker cover off, no oil should leak out. at least not enough to worry.
all the oil will be at the bottom of the motor. you can still pull rockers and rods out to replace them.
