The first time I overheated the jeep, I started smelling something electrical burning so I opened the hood and looked around and noticed the shaft on the electric fan spinning but the blades weren't. I unplugged the fan thinking this would fix the problem but I would still get the same smell and smoke. I wound up pulling the relay for the electric fan but that turned on my CEL. I'm thinking there must be a short somewhere between the fan and the relay. Has anyone else had this problem? Any idea on how to fix it?

No, I haven't replaced the fan, but ill probably get around to it soon with it warming up outside. The wiring before the fan is bad somewhere.
Pulling the relay stops the smoke.

The power wire from the fan relay to the fan connector is a straight shot, no splices or connectors in between.
You can check to see if the power wire (Light Blue 12 gauge) is shorted to ground.
It would seem that if your fan power was shorted to ground, the fan power fuse in the PDC would be blown (Fuse 5, 40A - see pic)
Sniff check the PDC and see if you can smell burnt insulation.
Diconnect the battery ground cable.
Remove relay, Remove connector from fan.
Using an Ohmmeter go from relay pin socket 87 (see pic) to a good chassis ground. If you read continuity there is a short to ground.
Read between relay pin socket 87 to pin 1 in the fan connector (Light Blue wire). If it reads infinity the wire is burned open. If it reads high resistance it's nearly burned open. If it reads near full continuity (under 5 Ohms) there's a chance the wire is intact.
