This issue is on a 2001 XJ Sport.

So I just followed these instructions (http://www.quadratec.com/jeep_knowle...article-89.htm) to reset my ECU. After grounding the positive to the negative, I turned the lights on and off. When I went to restart it the battery was totally dead. No click, no electronics. Couldn't jump it either. I checked the fuses for the battery and starter and they looked fine.

Did grounding the battery somehow kill my battery?

You have a PCM. I gather you just disconnect the battery over night.

In any case charge your battery. Keep in mind that as it charges it will produce highly explosive hydrogen gas. Even the tienest spark is not allowed.

 

I got it running again. It was just a bad connection. I probably need to replace the cables but thankfully it was something easy and free to fix.
