The wheelbase, front fenders, hood, grill, rear hatch, suspension, and drivetrain are all the same. The difference is of course the doors, interior trim panels, and the 2 doors front seats fold forward to allow access to the rear seat. The 4 door is considered a stronger body due to the extra body pillar.
Depends on how hard you plan on wheeling it. If you want to get hardcore with it then both models need extra reinforcement. For average trail riding and a little mud slinging you should be ok with either model. If you are asking so you can look for a XJ then remember that in 94 the roof was strengthened, and in 96 the body received extra bracing. In 97 the body received minor changes and the rear hatch was changed from fiberglass to steel.
This site will give more info on the entire production run from 84-01,

With a 2dr you can pull out the rear seat, fold down the seat back & not have to cart anyone around! Other than your sweetheart of coarse!

speaking of seats do you know if the 4 door front seat can be mod to flip forward so it can be used in a 2 door?
