Clutch problems!!
Just to give an update for anyone that is researching a similar issue. It works!!! After replacing the flywheel, pilot bearing, clutch disk, pressure plate, and throw out bearing. All parts looked to be in great condition (with the exception of a couple hot spots from the disk riding after the clutch stopped working) The pilot bearing was not cocked, no cracks in the pressure plate tines that I could find. Clutch fork and throw out bearing had full range of motion. But I decided to be on the safe side and just replace everything and put it back together.
P.S. Word to the wise. Make sure you disconnect the plug on the Crank Shaft sensor when you take the transmission out. It is hiding almost directly on top of the bell housing.
