Aw4 issues after swap

So, got a new jeep with a blown tranny. I had a new one in my front yard so i wasn't worried. The donor tranny is a 97, while the recipient is a 2000. According to a thread on NAXJA, the swap has been done by one, count em one, other person successfully without significant fabrication to the case of the transmission, as well as internals. Apparantly, the issue behind the swap is that an extra speed sensor in the 2000 would suddenly not be there in the new transmission and cause a slew of codes, and possible in-operation? I'm not quite sure. So to remedy this the gentleman on NAXJA used the tcu from the 97 and spliced in the right connectors, while leaving the sensor wires in question to blow in the wind (sealed and covered obviously).
So! Thats what I did; Pulled the 2k tranny, swapped the cps, the transmission connector, the output speed sensor, and swapped the NSS for good measure. Everything went smoothly, the 97 TCU accepted the 2k's connector no problem after dremeling off some offending rib features from the connector. I Filled that sucker up with fluid, and went for a test drive. Reverse was fine, shifted smoothly through the gear selector. Unfortunately it was stuck in what appeared to be 3rd gear. I was also able to switch through the gears manually, save for second gear which is electronically controlled. There was also no OD.
I've since adjusted the kickdown cable, checked the fuses both under the dash and hood, and tried ohming out the solenoids at the tcu and the male side of the transmission connector (0 values for those...) I have yet to Drive it though so I'm not sure if anything I've done will have had an effect. I'm more mechanically inclined, though I do know my way around a multi-meter, and am at a wall here. Next thing on my list is to check the TPS, and the TCU. Luckily I have a well built 97 in perfect working order sitting 2 feet away from my 2k.
If this is TLDR, the darn thing wont shift electronically.

Looks like the connectors and sensors are both the same. I've got to re splice the Transmission connector though as my dad cut it out. He believes its an issue with the solenoids, which is worst case scenario if you ask me. I believe we could salvage some solenoids off of the 2ks tranny if they're still good. I'll post back after I get it all buttoned up.

So I followed the lead on the solenoid issue, and after bathing in atf (that's all part of the fun right?) I found that the lockup and #1 solenoids have bad ohm values! 0 and 56 ohms respectively. I'm now wondering if I have to order the parts for em, or if I can use the ones from the 2k which all read fine at 13.6 ohms. According to the link below, one set fits all. So I'm not sure if the existing ones I have will work. I'll keep digging. Hopefully once this is done, only minor issues and regular maintenance right? right?

got the pan all cleaned up, solenoids swapped and the connector re-spliced. Resistances check out according to my dad so it all goes back together tomorrow. We'll see How it goes!

It shifts! Drives well, little bit of a wobble at highway speeds. There's also some weird clacking noise when I start driving, but it goes away once I let off the throttle and continue driving after that. Also every now and then after a hard braking or coming off a start it feels like its not in gear. Ill make sure its got enough fluid later. Ah well, good to know it was just the solenoids!
