I have a 99 2x4 cherokee 4.0 and bought a 98 4x4 grand cherokee 4.0. I'm trying to find out if the 4x4 transmission from the grand cherokee will work with cherokee ecu, or do i need to find a 4x4 cherokee ecu.

If you're planning on using that GC to convert your Cherokee to a 4X4, you're in for a world of nightmares man. Find a donor XJ, trust me.
