There is a guy on here called mudfrog that has some of the best prices on exhaust from the cross over pipe back. From there you can just grab a walker down pipe from cheap. I've personally haven't used him yet but plan to. All of the other guys on here seem to be happy with his products. He is a vendor on here as well but I cant remember his store name. A quick search of his user name should lead you to it.

If you're just looking for the stock sound at a reasonable price, Walker exhaust parts should work for you.
There were two major versions of the exhaust in 2000, the California emissions package and the EPA emissions package. Which do you have? If you're not sure, look at the twin downpipe under the exhaust manifold and see whether it's just two straight pipes or it has two small catalytic converters there, with four O2 sensors. If you have the two extra cats, it's a CA emissions vehicle. If that's the case, you may want to try to keep them if possible, because they are not cheap to replace. (The rear cat is cheap and easy, it's just the front that's a problem.)
Are you planning to replace the exhaust manifold as well?

If you go with the Walker system, you're looking at $400 to $600, depending on whether you have the EPA or CA emissions. CARiD and Amazon will likely have the best prices, but shop around because you might find cheaper. Here are the parts diagrams for both:
You can search for the parts by the part numbers listed above. The $200 difference between them is that front downpipe with the catalytic converters in them. That's why I said if the ones you have ain't broke, you ought to try to keep them.

I'll also add this: If your twin downpipe doesn't actually need to be replaced, don't replace it. The original down pipe was mandrel bent, so that the turns are smooth. The Walker replacement is crush bent, meaning that it has little ridges in the turns that disrupt airflow. It's not a big deal, and you would likely never notice a difference. However, unless that downpipe is rusting through (not just surface rust, which is mostly harmless) or is damaged in some way, you might as well keep the original superior pipe in place. And if you DO decide to replace it anyway, don't throw it away! There are people here on the board who will buy it from you, because they are next to impossible to find!
As for the eBay headers, it's hard to know what to tell you without seeing which ones you're talking about. Keep in mind that an exhaust manifold/header for a '99 or earlier will not fit your Jeep without modification. Can you post a link to the one you're considering?
