As long as you support the new floors the best you can i dont see any problems. Im tieing my 'frame' in the rocker

Rust doesn't contribute much to structural integrity.
If you cut back to good metal and weld in new pans, you'll be making a big improvement in the vehicle's strength over what it has right now...not damaging it.
