It should. I don't have the factory crossbars on mine to know, but the rack is wider than the factory rack and the crossbars should sit inside the rack, but may be slightly higher because this rack it a pretty low profile.
If you are close by, come by and we can test fit it on your rig.

I've hauled up to 100lbs on this on with no problems, other than being top-heavy. The rack and gutter/roof structure is plenty strong enough to handle it.

Wow...I think I'm gonna make some racks too if they sell for that much. I am making a cargo/dog divider at the moment (like you, in the prototype phase) and I can get materials farely cheap. I could only do one or two a month if this job goes through though.
What guage tube did you use?
I'm thinking it doesn't have to be much if designed and welded right. I'm was thinking of using the stock roof mounting points rather than the gutter spots though. For my personal ride, I'm welding direction to the roof though.

Mine is made out of 1" square tubing an angle iron. It's attached to the stock roof mount with hooks so u can take it on an off. It's also got spare tire bracket welded to it made out of the factory one from inside the jeep.

Still have this one on the Jeep. Jruth may be coming to see it today.
I have 2 more OEM luggage rack mounted racks under construction currently that will be $200 each. I may post a new thread for those once they are done with new pics.
Here's one that shipped a couple weeks ago with all the bells and whistles - Hi-Lift mount, spare tire mount, 6 light tabs, front light protection bar, and pre-wired with internal wiring for an easy clean light install.
