Why are there gaps everywhere on the underside?

Why are there gaps everywhere on the underside?
Just curious why there are gaps all over the undercarriage of the XJ for water and other great things to get into. For instance, why do the stock rockers have manufactured gaps? Could I weld them shut or at least seal them or is that not a good idea? Why the hell do the frame rails have holes?
I ask this because my quarter panels have rusted through and it's because of some silly hole that allows the rear tires to throw water in there. I'd like to fix these things.

I used those holes to coat the insides of rockers and frame-rails with an asphalt based undercoating.
Used a spray gun and 2' fog-wand that came with a kit. There are removable plastic plugs on 'B' pillar for access to inside of rockers. Also did inside of doors with a clear product that 'creeps' and is safe for electronics.
Then covered up the holes on side of frame rail, and the big ones in the front fenderwells. All holes facing down I left open, including rockers.
My old jeep that was stock height, the frame rails and crossmember would be full of sand after joyriding on the beach. Even in the engine compartment..
