Eliminating sensors and such
I I'm thinking about gutting my jeep and eliminating the wiring harness and just wiring the important stuff to the battery ( starter, fuel pump, oil pump, ect) how complicated do you guys think this will be or are there any build threads that have done this? Where everything is powered on by switches, please let me know

Painless Performance wiring harness and swap to carbed setup (Clifford Performance intake w/ 2bbl or 4bbl adapter, pick a carb any carb). GM distributor works great too (HEI). 1 wire alternator. Very reliable setup.

And why would you bother messing up a good system?

because my system isn't good, I've been having issues with the wiring harness, and I can't find a replacement for a 95 5 speed, and I'd like to run everything off of switches, kinda like my buddy's stock car in a way( which is fuel injected)

Carb setup or a mechanical diesel are the only two options. More practical than a steam engine.
MPFI doesn't work without sensors.
Are you one of these people that thinks shimming their hood is an acceptable approach to dealing with overheating due to a toast fan clutch, water pump without fins, and a clogged radiator, too?

Only stock cars that i know of that use fuel injection is nascar the rest still run a carb on them.Its a lot easier to fix your wiring harness then convert it over to a carb.
