Weld inside and underside seams wherever accessible. Watch for wireing. Have bucket water and/or fire extinguisher real handy. A buddy to watch for fire is even better. Cover your windshield and doors, grind and weld spatter will stick or pit your glass. Lookin great so far. Ive been down this road, your on the right track.

When you start work on your seat mounts can you take some detailed pics? I have to replace the front floors and seat mounts and I was just wondering how others go about this.
I left the front seat mount in, these were not rotted, and the rear cross braces I went right over. I will just drill out the mounts when I'm ready for seats again.
Hopefully I get some more pics today and mabe some of the passenger side down

If a human built that jeep - or even if a machine designed by a human built it - then we can fix the seat bolts. Just figure out how they did it and recreate the build.
The one thing you have going for you is that you aren't doing production work so you can build your seat mounts to be nice and strong.

That should give you enough info to fabricate your own.
