I have a 1998 Jeep GC with 4.0 and automatic trans and full time 4x4 transfer case (249?). Vehicle was submerged in water for several hours. Once removed I immediately drained the transmission (and other fluids). The transmission did have plenty of water in it. The transmission then sat for about a year with no fluid in it (while i fixed the engine). I replaced the front and rear seals on the transmission, attached it to the replaced engine. Seemed to run great. I had it out several times running it through all of the gears with no problems. I let it sit for few days. Now when it heats up, the transmission does not work. When it is cold, no problem back and forth except for a horrible sounds it makes when it is in reverse. I checked fluids. It looks like it could have been 1 to 2 qts low previously. I topped off the fluid and the same problems. It sounds like a major problem? or could this be minor?

Did you flush all of the old tranny fluid out of the transmission and change the transmission filter ?

Also make sure you check the transmission fluid level the correct way, on my 97 4.0 ZJ you have to check it with the Jeep in neutral, it makes a difference.
