I was thinking of mounting an old school (or newer) tool box in mine. And bolting it to the floor. That way it wouldnt get knocked around and if you had to stack stuff in there it wouldnt matter but could also be removed.
Another idea I just got was to mount a board that would pull out with the spare in the center and have boxes on the side that could hold tools. Then just have a top board mounted to hide it all.

Here's the update
So a few set backs with my starter going bad (it was spinning but not engagging the flywheel) and oil in my air filter. I also think my NSS is bad, i hve to start it in N and even than i have to giggle it a bit before it turns over (if any one has delt with this i would love some advice). I have all bumpers off and have bed lined the front bumper. I am also going to put the off road lights on when i put the front bumperr back on. Need to finish taping off the jeep and sand the rear bumper and i should be able to get all the spraying done on Sunday. I should also have my front tow hook brackets and sway bar disconnects by sunday too so i can finish that. I am also going to put the mounting brackets for my HiLift on my rear bumber. I am doing the plastic corner covers for the bumper but not sure if I will put them on, What do you all think?

So i got some more work done on the XJ this morning, finished spraying the bed liner, got the bumpers back on, mounted my lights on the front bumper and my hiLift on the back. Still need to do my sway bar disconnects and wire the lights and switch. and mounted my front tow hooks but my bolts are not long enough so will need to find some of those now.

Looks good, I think you should remove the trim under front bumper. I loved it when I did mine, makes it look a bit higher and cleans it up. Also isn't your hilift in a vulnerable spot?

Yea. But I can't do a roof rack or it won't fit in the garage. This is a weekend toy, I won't be sitting in rush hour with it. And I think I'll still have good clearance on the back side. Worst case it rubs a few times and I move it. Just didn't want to take up cargo space inside the jeep. And I thi k I'm going to pull that trim. My wife was helping my take the tape off and she already was kinda freaking about how much fender I trimmed. Lol. So I figured do it later.

A few more pics
So I installed the sway bar disconnects tonight. The guy before me left the stock endlinks on with a 4.5 in lift. Long story short I ha to replace them anyways so figured I get me some rough country adjustable disconnects. Were pretty easy install. Haven't driven yet cause I still need to tighten down the front bumper with longer bolts

Update
Well, have a little update, wheeled it pretty hard a couple weeks ago at hidden falls, was a great trip and it did more than i ever would have thought. Did come across a few issues
I hacked off the rest of the front fenders, bumper endcaps and the plastic shroud under the front bumper
Also got a G2 Diff cover for the front
They also had a great deal on a Dynomax exhaust, $120 with $75 rebate. Decided to go ahead and knock that off. Got most it off except the muffler, its dimpled on the cat and all I can do is beat the living S**t out of it. Dont want to cut it and risk cutting the cat. So decide to take a break and finish it tomorrow.
- Was rubbing hardcore on the front fenders, so much on the pass side that i pinched that fender
- a couple time i popped the front diff on a rock, didnt do ant damage at all, but you never know what will happen next time.
