water problem

i took my 2000 cherokee out today to have some fun... i went through a water hole and the engine stalled and would not start. after looking at everything i relized water went into my air box (soaked my filter, got into the engine) and some got sucked into my engine. i had let it sit a few minutes and tried starting it but nothing after about 20-30 min it finally started. i drove it to the parts store got an air filter and oil and a oil filter and engine flush. i did both at my house and it seemed to run fin but then i noticed it started stalling when i had the clutch in coming to a stop. cleaned the throttle body and throttle body sensors and that helped a little. when driving some more it seemed like it would "buck" every now and then... any advice of what to do?
