Default transmission bewilderment

Hello. I haven't posted in a long time, but in the meantime i bought an 88 Pioneer with what i thought was a renix system at first. Pretty familiar with that. It ran well with no problems for a while but then i noticed the clutch was going out. Had no idea how much of a pain it would be. I have th BA10 5 speed manual that everyone 'loves' so much. Well the first mechanic passed away and the 2nd mechanic had some, uh..., let's say, legal woes. I was stuck putting humpty dumpty back together again and have finally managed to get it there. During this journey through insanity it was revealed to me that it has a 94 High Output transplanted in it. I checked the numbers on the block. That was a pleasant surprise. It doesn't have the renix EFI either, which I know is much loved and I loved it, too, but I imagine the Chrystler system is probably a little less fickle. That brings us to now. The clutch went out so I had to put one in and had no idea what having an internal slave cylinder meant at the time. So I was left with the transmission laying and the yard and did my best to figure out how to get the clutch in and, after having to modify the pilot bearing because they changed the bore size on the crank that the bearing interfaces with from 1 1/16 to 1' in 92, but stopped putting the bA10 /5's in in 88, and the subsequent transmission had a larger diameter input shaft. Any pilot bearing i could find had the wrong OD and the right ID or vice versa, so i managed to modify one and it actually went it perfectly. I finally get humpty dumpty back together again and on the maiden voyage of the new clutch just noticed i have 4 gears and no reverse. Not entirely sure which four because they are all in the wrong places. Transmission sounded really clunky. I went to the store and back and won't dare drive anywhere else until I've figured this out. I've heard tell it may be the synchro thingies are out of whack somehow. if anyone has any uselful information it would be much appreciated. Again, symptoms are: 1. Gears are randomly arranged with 2 missing, and super clunky sound almost like the transmission itself is bouncing around. Far as I know I mounted the transmission back correctly, but maybe not. I'm kind of a crappy mechanic, but I've had some success here and there over the years, so I'm not the worst one on the planet, I don't think. Anyway, thanks and blessings. Be nice to get this thing back right again. It's my main ride.

Default addendum

I forgot to mention I hadn't put the front shaft in yet, in case I had to pull it again, so maybe that could possibly stabilize it when it goes in, and maybe that's why it felt shifty on the mount? 3 of 5 universal joints are new and I left the two on one end of the front shaft in and replaced the one by itself on the opposite end, but both are new on the back drive shaft. Those things were neat looking.
