swapping to a 5spd

swapping to a 5spd
have a '01 xj auto. 50,000 miles and the ECU is going bad. i am now convinced that the only solution is to go to the dealer and cough up $700+ and hope it does not prematurely goes bad. now the choice-
i always wanted a 5spd. so im going to buy a new ECU for a 5spd XJ, not a auto. want to run a NV3550. is my transfercase compatible with the manual? other than the ECU, does anyone know about anything else i need to know before i start. trying to minimize problems now not later. thank you.

im not looking to swap tranny's to get away from my pcm/ecu issues. i just want a 5spd and figured that pcm/ecu would have to be changed. am i wrong? i am a total noob to JEEPS. SORRY FOR SOUNDING LIKE A DUMB ***.
