Starting/Wiring Issue HELP?!

Starting/Wiring Issue HELP?!
I have a 1996 4.0 auto Cherokee Sport.
Today I was doing work down in the pedal area and must have shorted somthing out. I heard an electric pop, but didn't think anything of it until later. I tried to start the jeep up and the starter wouldn't go. The relay in the engine clicks. I wiggled the NSS around while the key was trying to start and the relay clicks on and off. I then tried jumping the starter.. (with the key in the on position) Lots of sparks but the starter didn't turn.
So somehow I ruined my starter I guess.. My key fob also won't unlock or lock the doors, but the button inside works fine.
My concern is that if I replace the starter the same thing will happen. What fuses do I need to check, wiring I should check, etc. I'm just puzzled what could have done that.
