First suggestion, punctuation. Sorry couldn't help myself.
Alternator won't help cranking issues. you may have fried your battery if your old alternator truly was bad. Have you tried jumping it? Try a different battery?
If you are "changing out burnt wires" this could be way more complicated than a battery or alternator issue. If you have wires grounding to the chassis somewhere, they're probably draining your battery while the Jeep is turned off.

ok--so lets back it up.....so everything was fine until you replaced the alternator? and when was the amp taken out?---was it taken out before the alternator went bad and you replaced it? or after you replaced the alternator

Engine: The legendary inline 6, haven't done anything here yet
You hooked up the alternator Up correctly yeah? Some times new parts are bad, if it was running with the old alternator put the old one back in see if it fires up? I'm confused as to why you put an alternator in it in the first place. How do the battery terminals look? Are they crusty with corrosion?? Check up in the wires too... That could have led to your strange lighting situation in the first place. You said you wired the tail lights your self? You should check all those wires again make sure they are correctly hooked up.
