Need help please running sloppy after starting

I have a 2000 Jeep Cherokee Limited I use it as a work truck since I work for USPS and I am a rural mail carrier. My problem is I will run it non-stop for about 2 hours then if I stop at the gas station to use the bathroom and I come back out my Jeep won't hardly run, it sputters and carries on and sometimes backfires, and will die. After it gets over this fit it runs like a top. One time it threw a code that said 3rd cylinder misfire but my mechanic is about to go nuts trying to figure out the problem. Has anyone else ever had a problem like this if so please tell me how to fix it.

I believe there is a chrysler tsb for this, the fuel vapourizes in the rail and #3 inj. some have wraped injectors with insulation.

I already have the heat shield on it I googled that TSP # and I saw that someone said to reprogram the PCM with new software. Will I have to pay for that or will the Jeep dealer?
