I gotta say, I think you are in way over your head.
Sounds like you have a hacked up, cobbled together mess on your hands.
Can it be righted? Sure. IF you have the know how. Problem is you're dealing with a chassis from 88, wiring from who knows what at this point, and a basic lack of electrical troubleshooting knowledge.
My advice to you is to scrap it all. Sell it off piece by piece. What you can't sell, scrap. Take the money and buy a new Cherokee that doesn't need as much attention, or at the very least isn't a jigsaw puzzle with missing pieces.
Or, go sign up for some classes on automotive electrical at a local community college...and learn what needs to happen. Diagnostic ability is hard to come by...and from year to year, the harness may have stayed the same, but the color codes on the wiring may have changed slightly. If you're trying to piece together electrical from several different years, you need a SERIOUS understanding of tracing diagrams, schematics, cross referencing between them, and so on.

Seriously man, this is way more headache than it's worth to EXPERIENCED technicians.... let alone to someone with minimal know-how and tools. Take Roni's advice and walk away man. I have a headache just thinking about it.
