Have you tried pulling the plugs to see if any of them have fowled since you recently changed them? What about a cylinder compression test?

You may have a burnt exhaust valve in #3 or #4. They are the ones that run the hottest because they are paired right in the middle of the head and get hotter than the old engines because of the cast iron manifolds on the 2000-2001. I suspect this is the reason the 0331 head cracks, because of the extra heat. A cylinder leakdown test will show you if this is true.
