Flex plate questions
 
When separating the engine and tranny, do I need to loosen all flex plate bolts along with the tranny bolts for it all to come apart?

No you remove the three holding it to the converter .

I think you'll find that there are FOUR screws, not three, into the torque converter.

And you can pull the transmission and leave the TC attached to the flexplate, but I do NOT recommend it. The torque converter, filled with fluid, weighs more than the entire clutch assembly for a manual transmission by a couple of pounds, as I recall (yes, that INCLUDES the flywheel!)

The transmission input shaft will hold it up while you're sticking things together, unless it's defective (in which case, it will want replacing anyhow.)

Sorry if it's a dumb question haha but can I just undo all the flex plate bolts and of course tranny bolts and pull the motor from the tranny?

Not dumb, and yes. Leave the torque converter seated into the trans.
