Also check your TPS at your TCM connector to verify the correct voltage there. It could be correct at the PCM, but losing the signal at the Tcm. Do this koeo and sweep slowly through the whole throttle and watch the voltage change.

Thanks! So the power comes from pin 25 and 26 if I'm not mistaken. Also what is the TRS? I've never heard of that before. If I test all of those sensor grounds to a ground on the jeep, should the read full conductivity?
EDIT: TRS=NSS.... Interesting... Is the NSS involved at all with shifting characteristics? I drove through a huge mud puddle a while ago and it could have soaked into it. Also I keep blowing a brake light fuse which indicates a short somewhere.

Yes, if you check all of those grounds to a good known ground resistance should be very low. Less than an ohm ideally. High resistance would equal a bad ground. To track down your short pull out your fuse and get a test light. Put the one end on your 12v positive battery cable and the probe end into the fuse on the non powered side. Start pulling apart connectors until the light goes off and start working your way through the harness

Shop recommended putting some lucas trans additive in and seeing if symptoms change. No change in symptoms. I'm bringing it in to them to have them diagnose it. I'll post results

Shop says that tranny is low pressure and needs to be replaced. Putting a $200 tranny with about 110k on it in in a few weeks. Hope this thread helps anyone else with this same problem.

Makes me wonder if there is a fix for that without an overhaul. I'll ask my buddy at a trans shop.
