when i did the front i just disconnected the shock and sway bar links. i didnt loosen anything else. should i have? i used a spring compressor to get the new coils in. but im wondering if i should have loosend the track bar or control arms and retighten afterwards? would it make a difference?

At 3" you will need to either use an adjustable trackbar or re drill the hole. If not your axle will not be centered under the body and your tire will be sticking out further on the driver side.

At three inches you can get away with stock track bar

the clunk and grind sound could just be the u-joints in the rear drive shaft. they're not used to spinning at that angle.
i'd do a t-case drop and/or 4 degree shims in the rear axle/leaf perches. (get steel, not aluminum).
